A comma is a punctuation mark used to remove ambiguity from sentences. Typically commas are used to separate words in lists, different clauses or adjectives. When using commas to separate independent clauses, it is usually to separate of one of seven words: and, but, for, or, nor, so, yet. It is in this instance that you use a comma before the word "so."

Write or type your first independent clause, such as "Matt had to wake up early to go fishing."

Write or type "so" followed by your second independent clause. For example, "so he set his alarm clock for 5 a.m." The complete sentence now reads as follows: "Matt had to wake up early to go fishing, so he set his alarm clock for 5 a.m."
